Shipping is set up through Mal's. If you would like to set things up so there are only some products that have free shipping, you would need to make sure to choose a shipping option in Mal's that uses units. This way you can set your products up in the admin area to use the units and any that you would like to be 'free shipping', you can set those to 0 shipping units.
